No.
If a file is listed in a git-controlled file and is not present in the
checked-out tree, I have a hard time imagining that a fresh build
directory can cure this.
If you say
git status
in your working build directory, can it be that
automatically-change-durations.ly is listed as an untracked file? That
would be my guess.
If not, I just fail to understand my current situation.
