I updated to the latest revision in git, and these problems went away.
I patched the latest revision manually, and reinstalled libtool into
my project. It took some fiddling, since we had been using libtool
1.5.22 before, but it looks like it installed OK. More importantly, I
verified the fix.
$ ./libtool --mode=execute gdb --args src/phc --run
plugins/tests/linear.la test/subjects/codegen/bench_strcat.php
<snip />
(gdb) r
Starting program: /home/pbiggar/phc_work/spare1/src/.libs/lt-phc --run
plugins/tests/linear.la test/subjects/codegen/bench_strcat.php
