Once you've checked out a directory, CVS uses the CVSROOT setting stored
in its CVS/Root file rather than your default CVSROOT (this makes life
much simpler for people who regularly work on files from multiple
repositories).  You either need to edit that file by hand (or with a
script) to the new CVSROOT or else delete the directory and do a fresh
checkout.
