Import and obsolete file deletion

Hi all -

I have asked this question before, but the answer I got does not 
appear to be working...

We use cvs to track the application framework we use (PowerPlant) and 
our fixes to it.  Yesterday, I did an import of a new build in the 
usual way, and did a

cvs co -jmetrowerks:yesterday -jmetrowerks

resolved all the conflicts and did a commit.  Two of the framework 
directories have moved from the "_In Progress" directory to the main 
framework directory,  and it was my understanding that the 
checkout/commit would resolve the situation, but it appears not to 
have done so.

What is the recommended method for dealing with this situation?
