Where? In your working directory? If so, be sure to use the -P option
on checkout and update (you probably want to add that you your ~/.cvsrc
file). In the repository? If so, they're not empty: they contain the
Attic subdirectories that in turn contain all the deleted files.

What kinds of things: things you've added or things that are standard
parts of CVS? Removing your own additions is fine, removing standard
CVS things probably isn't a good idea.
