Hi,
you don't need to mark the edges, just remove them right away:
karate <- graph.famous("Zachary")
fc <- infomap.community(karate)
karate <- delete.edges(karate, E(karate)[crossing(fc, karate)])
write.csv(get.data.frame(karate), file = "karate.csv")
