[h-e-w] Cygwin and MS-DOS style paths

Recent versions of Cygwin (1.7.2 perhaps) have started clamping down on MS-DOS 
Style path names.  For instance, running ediff-buffers produces the warning:\

cygwin warning:
  MS-DOS style path detected: c:/DOCUME~1/udr/LOCALS~1/Temp/ediff3032ltH
  Preferred POSIX equivalent is: 
/cygdrive/c/DOCUME~1/udr/LOCALS~1/Temp/ediff3032ltH
  CYGWIN environment variable option "nodosfilewarning" turns off this warning.

I am wondering what is the right thing to do to correct this problem.  One can 
of course set nodosfilewarning and move on.  But, I suppose there are good 
reasons why Cygwin is discouraging them.  So, what should NT Emacs users do?
