I think I have figured out some more of my confusion.

There seems to be a bug in the kernel.  If you try to turn on the Kernel PLL, 
the serial port turns into a zombie.  You can open and close it, but serial 
data and PPS no longer work.

I got confused by the no-PPS without paying attention to the no-serial.

Without trying to turn on the Kernel PLL, things are working as expected.
