thank you for you detailed description, however it's missing 2
important things: the gnokii version you are using and the debug
output.

If you aren't using version 0.6.29 please do your tests again with
that version (and turn off the phone between tests just to be sure);

actually you didn't show which AT commands that work via Bluetooth
fail with cable

with connection = dku2libusb as you tried, see

and note that the modules to blacklist are not acm_*
