The fftw-files are files where fftw3 (surprise, surprise!) stores
information on how to best perform FFTs on you machine (the so called
"wisdom"). I am annoyed by these files since I started using ESPResSo,
but so far they did not really cause a problem.
To me it looks as though FFTW is not able to read the files it has
written before, but I do not understand why. Do you probably have a
problem with your quota, so that fftw sometimes cannot create new files?
Can you send me the script that creates the problem, then I can have a
look whether I can reproduce the problem, or whether the problem is
somewhere in your settings?

In any case, your solution does not hurt, it won't break anything, so you
can do this. It shouldn't be necessary, though.
