Try the following to get C-c C-p to publish a file when using allout.
(define-key allout-mode-map [(control ?c) (control ?p)] 'muse-project-publish)

I don't know what those formats are, but I'd be interested in seeing
conversion routines for them. There's something called
muse-convert.el (comes with Muse) that converts LaTeX files to Muse
files. Perhaps that could be a good reference.
I'm interested in seeing a sample of the kind of files you produce
with allout and Muse. Currently Muse publishes outline-mode style
outlines as headers, which probably isn't so great for the purpose of
outlining.
One possibility might be to have an option that tells Muse that if a
header line (like "* Level 1", "** Level 2") is not followed by a
blank line, emphasize the header text in a bold font rather than
publishing it as a header. Hmm, I'm not really sure what would be a
good look for a published outline would be.
