But all subdirectories being published *is*, as you say, a nice
feature. True, your recursive publication of a
directory-that-is-not-intended-for-publication is a problem, but
let's not throw the baby out with the bath-water.
Why couldn't there just be a default of publishing all subdirs, but
with some variable that lists those *not* to be published? Or, if
that's not possible then the worst case is, rather than concluding that
we shouldn't have publication of subdirectories, to conclude
that we don't have subdirectories that aren't publishable.
But the list-of-exceptions (i.e. all subdirs to be published unless
mentioned in the list) at least leaves the choice open.
