Does emacs-gtk install some site-init files, or does it work via
fontconfig settings or other GTK settings?

If any of the above is true, then it confirms my mental model of this:
Emacs by default doesn't ensure the fixed-pitch and variable-pitch
faces use fonts from the same family.
