How does one customize an instance of the generic project?
If you open a project that keeps a save file, which would be either the Makefile or Automakefile project, or any of the 'generic' project types, then you can do:

M-x customize-project


If you want to try it out, you would need:

(global-ede-mode 1)
(ede-enable-generic-projects)

then visit something in a version-control system (not emacs, that has it's own project type)
