I've ran into similar error (during 'verify', I think) and ended up setting ulimit -n 500000. My *guess* is that there is a bug somewhere such that files are not closed when they should be, but never looked into it. (BTW, I am sure that my 500000 is larger than I probably need, but after several incremental increases decided to go "all out". If I recall, I had to google around to find some setting in sysctl (or similar) to allow me to set the ulimit that high).
