I personally use "zim" now. Its a gtk app which has a wiki syntax. You simple 
write simple formated text, link words to new sites and articles automatically 
and can add lines automatically to a TODO or FIXME database by simply adding 
TODO:/FIXME: before it and priority with !!!! after it.

Because I tend to write rather chaotic and like wikis I like zim :)
