Using LilyPond 2.15.2 on Mac OS X 10.6.7, its convert-ly may be broken (tried 
from Terminal): I do not get any output, nor does any changes take place when 
using the -e option. I tried on a file where only the version number should be 
changed.

As for the GUI, it typesets the last saved version. So if one is making changes 
and not saving those, the typeset will be of the last saved version. When 
quitting, though, it asks if one wants to save the changes.
