If you are using a recent 2.13 version, you can do this:
\book {
\bookOutputName = "track-one"
\score { \new Staff { ... }
\layout { }
\midi { }
}
}
\book {
\bookOutputName = "track-two"
\score { \new Staff { ... }
\layout { }
\midi { }
}
}
etc.
Though any .pdf files generated will also be called track-one.pdf,
track-two.pdf etc.
