This issue is related to #355. The real issue is probably
more of a feature request than a bug. A fancy solution
would get the \alternative construct to automatically set
Timing.measureLength for the last measure in each
alternative, if it detects that those measures are
incomplete. It would also need to reset
Timing.measureLength at the beginning of each alternative
(other than the first one), where necessary.
Doing all of this manually is entirely possible, and is now
described in the NR, with this patch:

As is now mentioned in the "known issues", this approach
still falls apart when used with \unfoldRepeats, and that
problem is probably worthy of a separate issue number,
though I wouldn't imagine it being too high a priority.
But as for this issue (#1090), the patch in the title has
been pushed, so I'm marking this fixed.
