Yes, I only answered the first of your questions, namely how to get a syntactically correct input file. In order to understand the spacing problem, you should first read http://lilypond.org/doc/v2.5/Documentation/user/out-www/lilypond/Hiding-staves.html#Hiding-staves and then realize that exactly the same mechanism is used by default for lyrics lines (a fact that's probably never mentioned in the documentation).
