Follow-up Comment #1:
Makefile (and Makefile.in) are generated files.
This redundancy does not come from their ultimate origin, Makefile.am at the
top level.
I have to assume the redundancy is being introduced by Makefile.am files in
subdirectories.
Maybe someone who understands the build system better (like Bertrand) can
speak to this.
