Have you used the -s option?
Example: sudo ln -s /usr/lib/gnash/libgnashplugin.so /opt/icecat/plugins

By the way, if you want totem and java in Icecat, you'll need this plugins:
gcjwebplugin.so
libtotem-basic-plugin.so
libtotem-complex-plugin.so
libtotem-cone-plugin.so
libtotem-gmp-plugin.so
libtotem-mully-plugin.so
libtotem-narrowspace-plugin.so
