The note in the BUGS file has nothing to do with this.
That's another issue: it doesn't like 2(or more)
<file id=...> entries in the GNUtunesDB.xml with the same ID
(like: <file id=1 title=bla /> <file id=1 title=Foo />)
(This will only happen if one changes the ID field by hand ..)
Your problem is the duplicate detection.
You can simply disable this with the --duplicate switch:
gnupod_addsong.pl --duplicate foo.mp3
..or you can add this line into your ~/.gnupodrc file
gnupod_addsong.duplicate = 1
