With your patch, I still get "checking whether the utimes function works... yes"
and the same failures:
test-futimens.h:108: assertion failed
FAIL: test-futimens
test-utimens.h:101: assertion failed
FAIL: test-utimens

The time skew on my machine is below 1 second:
$ date +"%Y-%m-%d %T.%N"; touch foo; ls -l --full-time foo; date +"%Y-%m-%d 
%T.%N"
2010-12-26 10:44:40.642361000
-rw-rw-r--    1 haible   haible          0 2010-12-26 10:44:40.000000000 +0000 
foo
2010-12-26 10:44:40.692375000
