GNU Backgammon does play / analyse Hypergammon, but you'll
need the file hyper3.bd to do so.

All bearoff databases are available here:

Please read the readme there before openening /hyper to dowload hyper3.bd.

And then, in gnubg, click Settings - Options.
The 'Game' tab has under 'Variations':
3-chequer hypergammon.
