How did you set the colours, i.e. which player is which colour? Does
it only happen with blots or also when you click in the middle of a
stack? How many chequers are left in the bear off tray?
Also, I think gnubg doesn't know about the middle mouse button. The
check seems to be the primary button or any other. So the middle/right
click should put one or more chequers for player 0 onto that point
after removing any chequers of player 1 first.

Did you save the settings when you had the match for analysis loaded?
The player names are saved as well then.
