This is a known "feature" of gnubg. The way to get round it is to use the 
analyse function. E.g. Analyse...Move (or game or match). When you "analyse" 
the results are stored in the match record, so when you save they are stored.

Hints are abandoned, when you OK them, as are evaluations and rollouts from the 
analysis menu. Hope this helps.

To the gnubg team:

This is a recurring pain. It often catches me out, and I've been using gnubg 
longer than a lot of people. Wouldn't it be a good idea to store hints, 
evaluations and ESPECIALLY ROLLOUTS in the game record. It is so heartbreaking 
to OK your rollout and then realise it's gone :(

Is there a downside. The only one I can see is that there might already be 
something stored in the analysis. Even if there is, I think you can make the 
case that what the user is doing NOW takes precedence.

A final point. Tutor mode evaluations are stored in the game record, so why 
shouldn't everything else be?
