I have the same problem whenever I've set up a position in GNUBG.
I never encounter it when the position resulted from a game that started
from the initial position. I think it has to do with how GNUBG handles
setting up positions from the edit mode.
Was your position the result of a game played from the starting position, or
a position you had setup in edit mode?
