This setting is not saved.

You can create a file named .gnubgrc in the same directory as your
.gnubgautorc, and add the following command:

set message off

You can also add the command to .gnubgautorc, but then gnubg will
overwrite it everytime you save settings. .gnubgrc is never overwritten.

If I'm right that Peter usually has gnubg open the game record and annotation window on startup then the problem will probably be the command "set panels on" in .gnubgautorc which also opens the message window. Changing this to "set panels off" and adding "set annotation on" and "list game" to .gnubgrc will only open the game record and annotation windows.
