This is where an option to have floating game and annotation windows
wins. I don't know if Windows supports forcing a window to the top,

Yes, this can be done programmatically. I just don't remember how right now. I think there might also be tools to do it as a user.

annotation' bound to keys ^g and ^a. I can then pop up either window

That's a good idea. Now there's only one shortcut missing to raise the main window.

without any real effort and I never have the entire top window
decoration of the board covered, so I can always raise that. It
actually works very well for me when I don't feel like shrinking the
board and re-arranging things so that all 3 are up at once. It may not
be the favourite thing with 800x600, but it's not impossible and
there's just no way to get all the information onto such a screen
comfortably.

My layout is the main window with size 5 at the top left, top right and overlapping game record, and bottom right annotation also overlapping the main window. Sure, 1024x768 is better, but it still works rather well. If I have the main window on top I am able to see the game record list of Player1 and the annotated moves with equities and eq. difference all at the same time.
