OK, I can reproduce the bug for .SGG files. I'll write a fix.
There is no information in .mat files about cube usage, so gnubg uses
the global cube usage parameter. What happens when you import a .mat
file in a new session (make sure that you haven't disabled cube use
under Settings->Options->Cube)?
