The definition of file-name-case-insensitive-p begins by converting the 
argument 
to an absolute file name via the C equivalent of

   (expand-file-name filename nil)

This is supposed to produce a file name that has a root that exists.

Can you investigate what goes wrong with expand-file-name in your setting?
