How about introduce a function doing such clean up for us?

Subject: [PATCH] Prevent from unintentional duplicate kbd calls

lisp/kmacro.el (kmacro-avoid-double-kbd-calls): New defun.
(kmacro-end-macro): Use it (Bug#25860).
