After emailing you, I opened up site-start.el and learned what it does... loads all the files in the site-start.d directory. So then I looked in that directory and found just two files:

1) auctex.el
2) preview-latex.el

I removed them one by one, as you suggested, and the problem did not go away. I reloaded emacs after each removal.

You have probably installed some extra packages, some of which are
interfering with the proper functioning of Emacs.  Look in the
site-start.d directory for the packages that may be causing this
problem.  Take them out one by one, and see if the bug goes away; that
will tell you which is the offending package.
