How about /etc/X11/app-defaults or /usr/lib/X11/app-defaults?
Do you have any of these environment variables set:
XAPPLRESDIR, XUSERFILESEARCHPATH, XFILESEARCHPATH, XENVIRONMENT?
How about /usr/lib/X11/Xresources?

Also, check out
% xrdb -query

Make sure all these places aren't setting any X resource that applies to Emacs.

In fact, now -Q is equivalent to -q --no-site-file --no-splash, plus
ignoring X resources. From etc/NEWS:

* Startup Changes in Emacs 23.2

** Command-line option -Q (--quick) now also disables loading X resources.
Note however that this does not affect Lucid or Motif widgets, if you
are using those toolkits. On Windows, this option causes Emacs to
ignore Registry settings, though environment variables set on the
Registry are still honored.

This is likely related to your problem.

There is no .Xresources nor .Xdefaults file on my home directory.
/etc/X11/Xresources/x11-common is pretty trivial:

#ifdef COLOR
*customization: -color
#endif

! make Xaw (Athena widget set) clients understand the delete key
! this causes problems with some non-Xaw apps, use with care
! *Text.translations: #override ~Shift ~Meta <Key>Delete:
delete-next-character()
