You should be able to change the font used for the comments by
customizing the appropriate face, probably font-lock-comment-face.
The Set Font menu item only chooses the font used for the default
face, but other faces can specify their own fonts.

The command list-faces-display shows all the faces known to Emacs at
any given time.
