It only works if I'll start Emacs with '--no-site --no-init'.

Both times it's set to the same value:

    ediff-whitespace's value is 
    " \n        \f"

Obviously, one of my settings has a side effect; empty lines are
recognized properly, BTW.  Thanks for your answer.
