Update of bug #27949 (project bibledit):

Follow-up Comment #1:
Bibledit will be using more and more the PTX2PDF macros in combination with
XeTeX for typesetting.

The overlapping of the cross references and the footnotes has been resolved
in this new system.
According to the official USFM documentation at
http://www.ubs-icap.org/chm/usfm/2.2/, in order to print a chapter number not
in Latin numerals but in e.g. Farsi numerals, this should be encoded as
follows:
c 1
cp ۱
p
The cp is the published chapter number or character.
If all worked out fine, this would have been formatted properly. But it
appears after trying that the PTX2PDF macros do not properly support it.
Page numbering and chapter numbering in the headers are still to be looked
at.
I've added a new PDF, you can see how it now looks.
I am postponing this bug in the mean time till more is known, or till
something has been resolved.
