Thanks for the samples + the argument list.
Using pdf2swf version 9.0 and using –s flashversion=8 I get numerous warnings – however all looks OK to me.
Using pdf2swf version 0.9.1 and using –s flashversion=8 – the warnings go but I do get exactly the problem you report.
As Ricardo suggested with version 0.9.1 setting –s flashversion=7 – this removes the problem for me!

For some reason the "A" character in the PDf is converted wrong with PDF2swf.
The font is "HelveticaNeueLTPro-MdCn" and is embedded in the PDF.
My guess is that you are exporting to flash version 8 or 9.
If you do not require those flash versions try to export to flash
version 7 or 6.
In current swftools git version, exporting to flash 8 or 9, the
problem seems to be fixed.
