Try adding the -v[v] verbose flags to your pdf2swf command, so as you can see
what is happening.   If necessary send the output to a file, i.e.

   pdf2swf -vv -f -T9 -O file.pdf -o page_%.swf > logfile

You may also wish to post a link to one of the offending pdfs?
