pdf2swf -s poly2bitmap file.pdf -o file.swf

there are several types of groups that are not supported yes:
the worst thing is when you get warnings only (for some pdf) ... those look
ugly then but the swf is generated.
i catch those convertions using an array of warning messages that i search for
in the output string.
"WARNING softlight blended transparency groups not yet supported!",
"WARNING hardlight blended transparency groups not yet supported!",
"WARNING colordodge blended transparency groups not yet supported!",
"WARNING screen blended transparency groups not yet supported!",
"WARNING lighten blended transparency groups not yet supported!",
"WARNING multiply blended transparency groups not yet supported!"
your problem seems to be close to this.
pdf2swf currently is not capable of all types of pdf - i'm sorry to say that.
i use ghostscript to handle those pages that cause errors or certain warnings.
gs is very slow compared to pdf2swf but it succeeds in all the cases where
you can then use jpeg2swf if you need swfs (good solution for skalable output).
