Hey Matt,
This is a known issue with the player, like you said. Usually you can "fix"
this by making sprites of the pages then putting all those sprites inside
one tall 'master' sprite.
I've never done this with swftools but by hand with Flash MX.

Also, extracting all pages and rebuilding usually leads to a larger file
size than the original.
Matthias has put some code in to help this but it still leads to larger
I've noticed the more bitmaps the worse the difference. Just a "heads up"
there to be aware of.
