Ok, I see the problem now.  It's because you're building in the source tree.  
If you do the build like this:

$ cd 
$ mkdir -p build/swarm
$ cd build/swarm
$ $SWARMSRCDIR/configure --srcdir=$SWARMSRCDIR

You won't run in to that bug.
