I think the 'missing' keys are most likely already in your database... See also:

My solution was to make my a keydump myself, erase the database and rebuild
the database from my own keydump. After that I had my missing 10k keys,
recovered from my own database!

I suggest you first try this before downloading all keys again. It will save
you a lot of bandwidth.
