No way, and there is no inconsistency at all. The "missing" script is copied
automatically by Automake into the source tree, and can be used with packages
under any license (including proprietary).
The text of the exception for GPLv3 is still being discussed among FSF's
lawyers, that's why parts of Autoconf/Automake/Libtool/etc are still under
GPLv2+ + exception.
