Try this:

find ./scripts/rdiff-backup-data/increments -name fresh_install.sh.*|wc -l

This should show the total number of increment files, in my case this matches the number reported by rdiff-backup -l

I know the script "fresh_install.sh" has changed multiple times and
rdiff-backup indeed seems to have noticed a change here. But when I
search for increments I get:

rdiff-backup -l ./scripts/fresh_install.sh
Found 0 increments:
Current mirror: Thu Sep 12 15:32:34 2013

Any idea what could be going wrong?
