Have you looked at Box Backup? It was designed for this situation.

rdiff-backup can do it if you mount an encrypted filesystem over the 
network, but it's not easy and I don't think it's secure.

Otherwise, I think Duplicity (or possibly Amanda with encryption) is your 
best bet.
