Ben,

I have created a much simpler test case for you to try - see the
attached file (I hope this is OK, it is only a 4K attachment). 
Basically this is what happens:

The source directory structure before backup:

src
|-- test1
|   `-- test1.1
`-- test2
    `-- test1.1

The source directory structure after the attached script has been run:

src
|-- test1
`-- test2 -> /tmp/rdiff-backup-test4/src/test1

As you can see this is quite a problem :)  Have a play with this and
let me know how you get on.  Note that only the files listed in test2
before the creation of the symlink get deleted.
