No, I'm using the official tarball (I just downloaded it, patched it, and replicated the error again). The warning says:

               'autoheader' is probably too old.
              You should only need it if you modified 'acconfig.h' or
              'configure.ac' or m4 files included by 'configure.ac'.

configure.ac is one of the files modified by your script:

patching file configure.ac
patching file src/ui/gui/psppire-dialog.c
patching file src/ui/gui/psppire-means-layer.c
patching file src/ui/gui/psppire-selector.c

Isn't that the issue?
