You mean the article overviews still show up in the overview (incorrectly 
aka header) pane, right?

Verify these settings (under Header Pane on the View menu):

* Show matching articles (not threads or subthreads) checked.

* Match scores of -9999 (ignored) NOT checked.

That should hide ignored articles.  However, note that it's /all/ it 
does.  In particular they aren't marked as read or deleted.  If you use 
the read vs unread tracking feature, it'll mess up your unread article 
counts, since all those ignored articles stay unread -- and now unseen, 
but still counting as unread.

For that reason among others, I tend to prefer to keep them in view, and 
simply sort by score when necessary (threading may need to be toggled as 
well), thus grouping all ignored articles together, so I can delete them 
all at once, thus eliminating both the bad unread count and the resources 
the ignored posts take up on my computer.

Someday pan will probably get the option to handle that automatically, 
but it's still manual for now.
